Jefferson College was chartered in 1802 by the Mississippi Territorial Assembly. However, since the Assembly made no provisions for financing the school, it did not actually open until January 1811—as a privately financed academy with an enrollment of 15.

Historic Jefferson College was a coeducational institution from its inception, and it played a significant role in the education of women in Mississippi. The college's first female student, Miss Eliza Farrar, enrolled in 1826, and the first female graduate, Miss Mary E. Thompson, received her diploma in 1836.
